Ich glaub ich hab mir einen Virus eingefangen. Bei fast jedem Programm, das ich öffnen möchte bekomme ich eine Fehlermeldung, es sei "infected". Was mach ich denn nun?

Das ist das Problem.
Ich habe nie eines installiert.
(...), although the CDs boot to Linux, but the tools and other things provided are mainly meant to fix Windows machines. So long as they can read the hard drive of the machine being fixed it doesn’t matter - they can still find any evidence of malware on the affected system, and can still change any file.
So basically, the answer to “What will this do to a file system running xp, vista or 2000″ is “It will allow you to fix the file system and/or the operating system files it contains, to allow you to fix it so it can run again”.
The main reason Linux is used for this is that these groups can then offer a free bootable image. They would be unable to do that if they were to use a proprietary operating system. The irony in Windows needing Linux to get fixed has not escaped me.
